What does it mean when a transaction is highlighted in red? It is only happening on checks, no other transactions on the account. All of the amounts are correct (both category and total match). Not sure whats causing it.

That's because the transaction is highlighted indeed so you can right click and select "Unhighlight transaction".

hehe.... I remember highlighting those transactions now...
