I discovered that you cannot put the same category into two or more budgets. I have a monthly routine budget and an annual budget for "projects". When I used the same category in both (e.g. "garden" where there is routine spending and occasional projects) expenditure under that category appeared in the first budget I created (the monthly one) and did not appear at all in the annual one. I had assumed that the spending would appear in both budgets, to be compared with the budget and timescale set in each. 
It's not a problem for me, as I was able to set up categories that were either monthly or annual (e.g. garden and "garden projects") but it puzzled me for a while and is not stated in the help (or if it is, I did not see it!)

You can have the same categories twice but only budget will be matched by a given split of a transaction. So you can have "Garden" in your monthly budget and "Garden" in your annual budget but when you create a transaction with a "Garden" category the first budget will be selected automatically and then you can change it in the budget button of the right panel.
