You can't do it automatically, you have to remove the [account2] category manually afterwards. You can delete it in the categories window, it will be removed from all transactions at once this way.

Can you post the beginning of your CSV file (first 10 lines for example) ?

This is normal, you have to select the accounts of your budget again but with this release they should stay when you synchronize.
